Default deck paint prep

I have just removed almost 500 mostly 1/4" bolts
from my deck and coach house in preparation for
a 2-part polyurethane paint job. It seems to me
that temporarily filling the holes with some kind
of caulking would make things easier on several
counts - no paint drips below, no paint running
out of the holes in vertical services and no
problem sloshing water around when washing.
Any suggestions as to what a suitable caulking
material might be?
