Yes. They should both end up charged.

Ideally, batteries that are regularly used in parallel should be of
the same make, type, vintage, and usage history - even then you should
occasionally test one battery at a time, as the good battery (or
batteries) in a bank can hide a faulty one.


This is true if they are discharged in parallel, but its not a problem when
charging.
