I agree: don't run the engine dry.

The manual for my 90 hp Johnson says to pull the spark plugs and turn the
flywheel (clockwise only!) a few revolutions to remove any water trapped
between the impeller's vanes in the water pump.

Water will drain automatically if the motor is left in the down position.
Don't run it dry.
