Caulk recommendations...
 
Does anyone have a preference for caulk? I need to replace some caulk
in a few places along the rubrail on our boat. Do I need to use
something like 3M's 5200 Sealent?

Not if you ever want to remove it.
I used 3m 4200 sealant/adhesive when upsizing my thru hulls last summer.

A good silicone caulk is all you need, unless you are actually gluing
something in place.

No, I am not gluing anything in place. I am removing the old
caulk/silicone from either side of the rubrail and replacing it with
new. My goal is to make neat and clean just as it was from the
factory.

In that case, you will need to

1) run masking tape along the top and bottom of the rubrail.
2) remove the rubrail entirely
3) put a little bit "too much" caulk between the strips of masking tape
where the rubrail will be replaced
4) reinstall the rub rail, allowing excess caulk to squeeze out onto
the tape
5) strip away the tape before the caulk begins to "set" to create a
clean, crisp edge
